My 87 Auto trans 722.3 is at shop, they are saying they can not find some of the hard parts in the transmission like a new input shaft for example. Anyone  know of what to rebuild the internals of the transmission with?

You can swap any 722.3 internal parts. So if you need and input shaft then just get a complete used transmission to have gone through. Or a rebuilt one already. Buying hard parts is not cost effective and if you need a new input shaft it is most likely you need a few other parts as well.
Do not discount looking at a reman from Mercedes Benz. Sometimes they are a pretty good deal and sometimes they are a rip off. I quoted two 722.3 trans a few years back when I was working at the last dealership and both were for a m104 car but one was less than 2k and the other was over 4k. Same day.

All the parts can still be bought from MB. Also a lot can be bought from http://www.transtar1.com/catalogs
